One palliative I've heard for the harshness of the command to exterminate the Canaanites is that God did not want his people to exterminate all the Canaanites but only some of them. The rest of the Canaanites were to be driven out and forced into exile. I can see some biblical data to support this, eg. "I will send an angel before you and drive out the Canaanites" (Exodus 33:2: cf. Lev 18:24, Deut 4:38) I'm not sure that is really a good solution though because there are other verses that speak of the Canaanites being struck down (Psalm 135:10) and annihilated (Deut 9:3).
